First, I realized after writing that you might not have set it up yet. Have you followed all the guides and actually installed sets? Anyway, below is what I wrote assuming that you have everything working:

Well, just make sure it's in a format MWS can read. MWS uses .mwDeck, but it can also read .dec, and maybe others as well. I checked, and it looks like DeckCheck uses .dec format. So, go there, choose a deck you want, save it, choosing the "xxxxx.dec for Apprentice and MagicWorkstation" option. Then open it in MWS. It will say
"*** Import from text Apprentice format.
*** This deck does not contain EDITIONS Info.
*** MWS will use nearest T2 values."

All the cards should work, but you might not have pictures for some of them, since it might choose a set you don't use. I got some Planechase versions in the deck I tested. You can simply select a version that you do like and add those in, removing the other versions.

Next, when you go to save, it will tell you that it will be saved in the MWS standard format. Click OK, and it will create a .mwDeck version of the .dec file in the same directory as said .dec.

That should be it. If not, check the guides on this site, or the MWS site. There's plenty of helpful stuff about setting it up.
