Marsh Flitter's ability modifies it's base power and toughness. Without getting into the full explanation of "layers" and effects, suffice to say that base p/t modifications are applied before p/t "modifiers" such as Last Gasp or Nameless Inversion.

Therefore, when Last Gasp resolves, the Marsh Flitter, a 3/3 creature will have a -3/-3 modifier applied to its p/t, making it 0/0, sending it to the graveyard as a result of it having 0 toughness.

That's no true. Last Gasp and the ability of Marsh Flitter are applied in the same layer in timestamp order.

If you would play Last Gasp on a 5/5 making it a 2/2 and then play the ability of Mirror Entity at 5, it would be a 5/5 again, completely overwriting the Last Gasp.

The reason that doesn't matter with Marsh Flitter has more to do with timing than layers.

If you play Last Gasp and in response he plays the ability, it'll first turn into a 3/3 and then get -3/-3 so it will die. If you let Last Gasp resolve, it'll be a -2/-2 and, before you can respond, be put in the graveyard.
