My brother and I play MTG together over our LAN. We would like to switch from Apprentice to the GO beta, but we can't find a way for one of us to host a server and the other to connect.

I would rather not start a game through the main server, our luck has been pretty bad as far as maintaining a stable connection is concerned.

Is there any way to set up a game that bypasses the main server?

At this moment there is no way to connect in any other way than via the server. This is because we want the server to develop continuously too, so we need people playing.
Jorbes is working on a small home server, that lets people connect on their own computer, but that is not on the priority list, because that would only give people reason to complain about firewall problems and port forwarding.

I can probably release a very basic server this week.

It wont have any features other than 1 vs 1, that seems to be stable enough now.
