I have very little experience sideboarding. Any recommendations about how to do it properly? Any reading material?

take out bad cards put in good ones

well, as always, it depends on what you play, the format, the metagame etc.
Best thing is to read articles on specific decks to see what is done with the sideboard, and from there on try and find your own strategy.

Is there any way to sideboard in MWS without revealing to my opponent what changes I am doing?

When you go to file, new game, it shows your deck list, then your sideboard. Click on sideboarding, and move the cards you don't want out and cards you do want in, using the arrows provided.

In Shadowmoor draft, sideboarding is very old-school (similar to the days in the early 90s when hosers were really color-fixated): pay attention to colors.

In first game, remember what colors your opponent is playing.

Then take out cards bad against those colors and put in cards good against those colors.
